They are very different characters, no matter who says they're clones. I don't even think Link and Toon Link are clones. (I've gone into a detailed discussion with my friends about how they're different, and I eventually changed their opinions) That being said, I think Ganondorf is the better of the two.
1) Power. This is a big one. I would say he is the most powerful character in the games in terms of damage dealing.
2) He doesn't lack speed. Sure he's slow, but if you use him enough, you realize that, if used right, you can get him to average speed.
3) He's cooler. He's the king of evil. He's the first male Gerudo in 100 years. He has the Triforce of Power. Whereas Captain Falcon has what? Gay sounding voice acting? Bright nipples?

amen. though he was much more fun to watch when he could like 6 hit KO people in melee and all his aerials were KO moves lol but yes those sweet spotted knees are... amazing

^Agreed, sweet spot kneeing squirtle, jigglypuff, or kirby is the best damn thing ever. Kneeing them, doing a midair jump, and then falcon punching them offstage is even better (I have a clip of me doing that to a CPU level 9 Falcon)
Still, Ganondorf's stomp feels ****ing great. And to hit his warlock punch... oh my god. And the sparta kick...
