In the game after Twilight Princess it should explain why.
When you wish upon a falling star, your dreams can come true. Unless it's really a meteorite hurtling to the earth which will destroy all life. Then you're pretty much screwed no matter what you wish for. Unless it's death by meteor.

Madness does not always howl. Sometimes, it is the quiet voice at the end of the day saying, "Hey, is there room in your head for one more?"

Eagles may soar but weasles don't get sucked into jet engines.

Who knows? Phantom Hourglass for the DS (released sometime this year) might provide some answers.

My theory is that many years before the events of Wind Waker, Ganon managed to invade Hyrule, but unlike before there was no hero to defeat him, so in a desperate last resort the Three Goddesses (Din, Nayru and Farore), or some other power, flooded the land.

    I never add friend codes.

i thougt it was cause the king had one wished, and wished hyrule was sunk so that gannon couldnt take over it (killing himself and gannon) and he also wished the children to be safe (zelda, link etc:

Yeah, after Gannon was vanquished, the gods flodded the place to cleanse the lands and take away the, um, eviliness.
