Zoroark seems to be the most popular for replacing Lucario. I can't say anything about it though, since I haven't kept much track of the latest generation of Pokemon. I played the Red, Gold, and much later Platinum I think; that's it.
In related news though, rather than worrying about kicking Pokemon, can we talk more about kicking or de-cloning the three Star Fox characters before they, to my dismay, decide to keep all three and THEN throw in Krystal as another exact clone? Don't worry guys, she'll get a Green Landmaster.
Also, de-cloning Ganondorf would be top on my list of things to do for the game. He's got plenty enough moves to be his own character. Trident, flaming bats, lightning ball, Ganon Spirit Bomb, sword, the works. I don't know what was going through their heads when they decided to make Ganondorf a clone of Captain Falcon.
Let's see, they can either remove Toon Link or de-clone him as well. They could make Toon Link go on the more 2D side of the Zelda games, using things like the magic rods and canes, sword beam, hurricane spin, and change his final smash to Bombos or the Hurricane Spin itself. I'd prefer removal of Toon Link though, as that'd leave more room for an entirely unique Zelda character like Ghirahim or Midna.
Same goes for Lucas. I do honestly play Lucas over Ness because of PK Freeze and a not as easily terminated PK Thunder, but there was talk about how they want customization employed into the game, and that claim would be a perfect opportunity to combine the moves of all the current clones into one.
I'd also like to add that despite all the brand spanking new clones that came with Brawl, they removed Mewtwo who's only similar move to Lucario was Shadow Ball.

Hoo boy, I've got a not-so-serious bone to pick with you and your clone talk, son.
It was probably laziness on their part back in Melee... While I wholeheartedly agree that Ganondorf should of NEVER been a clone in the first place, I wouldn't want Sakurai to change Ganon very much, aside from maybe a few moves. Namely because he's not a clone anymore. Back in Melee, he played quite differently from Falcon in high level play; their difference in tier position is a testament; and they play differently even moreso now. Some more differences in moves/a new B move or two I'd support, but there's no de-cloning to be done, I'd say.
REMOVE Toon?! D: Preposterous. Toon's had his fair share of gaming spot light, so I doubt that'l happen. Likewise, just as Ganon is to Falcon in Brawl, Toon isn't a clone at all. Many similar moves, but they function so differently that their playstyle is even less similar than Ganon to Falcon. Being a once-Tink mainer and two attempts at getting good enough to main Link, I know from experience. I doubt that there'l be a four-characters-per-series limit in SSBU either, or so I'd count on Ninty to employ. Toon should remain, AND a new Zelda character (Ghirahim, most likely) should join the smashing.
They didn't change places because developers believed in any clone issues, but simply because Mewtwo phased out. Lucario's star role in that one movie, as well as 4th Generation games Diamond & Pearl just being released meant that due to the four-per-series limit, it was only logical for Lucario to take Mewtwo's place (as much as Mewtwo deserves the slot more than Jigglypuff... -_-).

Contrary to popular belief the Space Animals are not clones. Just because they have similarly looking specials does not make them a clone. BTW having the same final smash does not qualify a character for clonehood.

Lucario is the only character with a passive ability
