That actually is a good point, but Zelda also makes its own point. Twilight Princess sold surprisingly low in Japan, while overseas it was an enormous hit. If I remember correctly, Miyamoto said that even if Japan continued to decline as far as Zelda goes, the fact that its popularity is so great in America and Europe would keep the franchise going, despite Japan being the creators.
I believe that a Marth/Roy could be pulled again with Dragon Quest (it actually does fit in with Nintendo better) but like I said before the fact Square Enix publicizes what's already their most popular to a multiplying extent already shows us how they work. It's not a bad plan, getting something and extending its fans to such a strong extent that anything that features it will instantly be bought by rabid fans. Even I'm a victim of this: if it's got Zelda on it, you'll probably see me with it.
