Subspace Emissary Map Question

I may just be overlooking what I am trying to find, but I need to ask this question.

On the Subspace Emissary map, what does it mean that some of the locations will have flags on them while others do not?

Am I missing something?

a flag means there are still items to be found on that level. a crown means you have gotten everything. as far as i know
