Well perhaps WW and TP are the end of the two time-lines containing Ganon(dorf) and all games that are sequels will have a different antagonist. If Ganon appears in future Zelda games, you would have to guess they are prequels to either WW or TP.

I wouldn't put that theory down so easily Sparx. Going by your, and Gametrailers, time line theories both time lines end with OoA and OoS. Now in both games, there is an evil force that is trying to resurrect Ganon (correct me if I'm wrong) and for something to be resurrected, it has to be dead in the first place. So it is possible that WW and TP are the final games in the time lines that will contain Ganon, unless they are based before WW or TP.

In Link's Awakening, the boss was the nightmare within the Wind Fish's egg - at one point in the battle it took the form of Ganon due to this being Link's greatest fear/nightmare.

What I noticed, is that most of the games where Ganondorf is not the enemy...it's not in Hyrule. Why would Ganondorf try to conquer something other than Hyrule? So if the next game goes somewhere other than Hyrule, then I believe it will be another enemy.

technically,The great sea IS hyrule after some cataclysmic flood.
the minish cap also takes place in hyrule.
Oracle of SEASONS (NOT TIME) and oracle of ages take place in Holodrum and Labrynna, respectively, but it all culminates to one final battle against ganon. Twinrova is just a subboss, and you actually fight ganon and rescue zelda, even though the quest takes 2 parts.so technically, you do fight ganon in other places.
and i think vaati is giving ganon a run for his money, cuz he was also the boss in the first four swords.

Well considering they were the three goddess that created Hyrule...It's not surprising.
I really only see another Ganondorf being the final boss if the game were to be made as a Prequel to Wind Waker or Twilight Princess, and to be honest, I would like the see the story of how Hyrule was flooded so I've got my fingers crossed. Though at the beginning of Wind Waker they pretty much told the story as if Ganondorf had no issues taking over Hyrule, so there's a possibility for contradiction (No way */note sarcasm*) if that were the case.

Ganon(dorf) wasn't in Minish Cap, nor MM (because, of course, sequel to OoT), nor PH (If you beat WW, well...yeah, you know what I'm talking about)
Any game not including the guy is either before he was born, or after he was killed/sealed/etc.
But I get the feeling now that he'll be around again. I mean, one, he has a VERY loyal crew (Agahnim, Twinrova sisters, anyone else wanting to revive/help him, etc), two, he's 1 of 3 holders of the Triforce.
The only way I can see him coming about again is:
A) A game preceeding any game in which he is killed.
B) A loyal henchmen revives him (with or w/o the Power triforce ((if w/o, he'll get it back shortly)) )
Anyone else have a take on it? I'm really curious.
By the by, why are there people (not exactly here, but elsewhere) that had the biggest quarrel with Ganondorf being in TP? They say they're tired of him, but that'd be like Bowser giving up on Peach and deciding to become a convenience store clerk. And besides, his fights are generally very fun, if not epic (sometimes).
