No its most likely the difficulty, i remember a game i forget which though, where certain difficulty's changed the colors of the bosses.

go to smashbros.com then go 2 game modes, then click on adventure go 2 the bottom, click on trophy stands and look at the last pic. It is the exact same one but rayquaza is green.

Wtf? Bowser Jr.? Well, I suppose it isnt too surprising, Nintendo's got alot more characters to think up, why not the little guy? He'd be like diddy's furturnal twin. lol
