You Can Never Save After The Final Boss...

Erik, tsk tsk tsk... Ask yourself... Would it make sense to be able to save after the game has finished?!
Once u answer that question, all ur other questions will no longer be needed.

Yeah, you must be new to the Zelda games...really think to yourself: how can Link still be fighting evil after he beats Ganondorf? hmmm aaahh that may be why I can't save, because if I did after I beat Ganondorf then Midna would not be with me, therefor I wouldn't be able to turn into a wolf...etc etc etc
