I know where your up to bit tricky to explain but I'll do my best.
Backtrack to where you enter that passage that takes you to that room and their should be another rock you have to blow up under waer, blow it up and swim through until you get to the door go through it then clawshot on to the thing on the roof in the middle of the room then lower yourself down (don't just let go) through the hole and you'll then be on the platform with the boss key.
Sorry if its a bit hard to understand.
